The emblem of the Mexican Army is a horizontal triband green, white, red, behind a white silhouette of a soldier's head.
At the building see of of the SEDENA, the National flag is flanked by two white flags bearing, one of them, the emblem of the Mexican Army (the other white cloth represents the Air Force). The flag, though unofficial, is proportioned 4:7.

The army and navy flags (Banderas de Guerra - War Flags in both Navy and Army) are to be square, 90 cm by side, divided equally into three stripes, just like the National Flag.
About Navy flags, the coat of arms is placed in the center of the white stripe, and shall be circunscribed by a circle whose diameter measures 24 cm. The arms are full gold, there is no gray parts as in the Presidential Standard but the ribbons keep tricolor.
In the Army, the coat of arms is in both natural colors and gold. I do not know why. The coat of arms also place in the center of the white stripe is circunscribed by a 28 cm-diameter circle. So it is slightly larger than that of the navy.
May be the older flags (in natural colors) will keep in use until its natural wear. I assume those in gold are new ones. Here the arms have the lake and stone in gray! Like that of the Presidential standard.

A square Mexican flag, is that seen often?

Actually, yes, it is.
This flag is an example of a cavalry flag to be used in the Army and,
of course, by Mexican President. The correct name in Spanish (of
Mexico) is estandarte de caballería -cavalry standard-. Many of
Mexico "Charros" organizations adopted the military cavalry standards
to indentify themselves but with their corporative names in golden letters
bellow the coat of arms and the text "Estados Unidos Mexicanos" in
capital golden letters in semicircle above.
